Open Drug Discovery Toolkit (ODDT) is modular and comprehensive toolkit for use in cheminformatics, molecular modeling etc. ODDT is written in Python, and makes extensive use of Numpy/Scipy. You can use any supported toolkit united under common API (for reference see Pybel or Cinfony). All methods and software based on Pybel/Cinfony should be drop-in compatible with ODDT toolkits. In contrast to its predecessors, which were aimed to have minimalistic API, ODDT introduces extended methods and additional handles. These extensions allow to use of toolkits at all its grace and some features may be backported from others to introduce missing functionalities. Most important and handy property of Molecule in ODDT are Numpy dictionaries containing most properties of supplied molecule. Some of them are straightforward, other require some calculation, ie. atom features. Dictionaries are provided for major entities of molecules. -

Unsupervised Machine Translation is a research repository that implements both phrase-based SMT and neural MT approaches for translation without parallel corpora. The neural component supports multiple architectures—seq2seq, biLSTM with attention, and Transformer—and allows extensive parameter sharing across languages to improve data efficiency. Training relies on denoising auto-encoding and back-translation, with on-the-fly, multithreaded generation of synthetic parallel data to continually refresh supervision signals. The project also provides scripts to fetch and preprocess monolingual data, learn BPE codes, and train cross-lingual embeddings that bootstrap unsupervised alignment between languages. Beyond the core EMNLP 2018 setup, the codebase exposes additional, optional capabilities such as multi-language training, language model pretraining with shared parameters, and adversarial training. -

The auditory modeling toolbox (AMT) is a Matlab/Octave toolbox for the development and application of auditory computational models. Over 50 auditory models implemented in Matlab, Octave, C, C++, and Python can be run from Matlab and Octave, on Windows and Linux. It consists of various methods for deep learning on graphs and other irregular structures, also known as geometric deep learning, from a variety of published papers. In addition, it consists of an easy-to-use mini-batch loader for many small and single giant graphs, a large number of common benchmark datasets (based on simple interfaces to create your own), and helpful transforms, both for learning on arbitrary graphs as well as on 3D meshes or point clouds. We have outsourced a lot of functionality of PyTorch Geometric to other packages, which needs to be additionally installed. These packages come with their own CPU and GPU kernel implementations based on C++/CUDA extensions. We do not recommend installation as root user on your system python. Please setup an Anaconda/Miniconda environment or create a Docker image. We provide pip wheels for all major OS/PyTorch/CUDA combinations. -

The library has a number of built-in tilesets from OpenStreetMap, Mapbox, and Stamen, and supports custom tilesets with Mapbox or Cloudmade API keys. folium supports both Image, Video, GeoJSON and TopoJSON overlays. To create a base map, simply pass your starting coordinates to Folium. To display it in a Jupyter notebook, simply ask for the object representation. The default tiles are set to OpenStreetMap, but Stamen Terrain, Stamen Toner, Mapbox Bright, and Mapbox Control Room, and many others tiles are built in.
