Pavel Mamaev's second-minute penalty was enough to secure the victory for the Russian side, who moved level on points with Dortmund at the top of Group C.
Victory for Krasnodar means that both sides have now qualified for the next round of the competition, with top spot set to be decided in the final round of games in a fortnight's time.

Dortmund, who had already qualified before kick-off, travelled to Russia without key players such as Marco Reus and Pierre-Emerick Aubameyang, and got off to the worst possible start.
Mats Hummels gave away the penalty in the first minute of the game, tugging back on Mamaev's shirt, before the midfielder stepped up himself to beat Roman Weidenfeller from the spot.
Dortmund rallied well, and Ilkay Gundogan and Jonas Hofmann went close before Adrian Ramos rattled the crossbar in the first half.
The Bundesliga side continued to dominate after the break, but efforts from Marcel Schmelzer and Lukas Piszczek could not help them get back into the game.
Ramos went close again after a Krasnodar defender hit his own bar, but the Russian side held on for the victory that puts them in pole position heading into the final game of the group stages.
For Tuchel, it was the first time he had lost back-to-back games since taking over from Jurgen Klopp, after Dortmund were beaten 3-1 at Hamburg last Friday night.
They host PAOK Salonika in two weeks' time knowing even victory may not be enough to secure top spot, if Krasnador match or better their result away at Qabala in Azerbaijan.
